PLOT
After the destruction of planet Cybertron in the civil war between Autobots and Decepticons, its inhabitants were looking for a refuge. It was the year 2006, and the Autobots arrived on Earth to find the All Spark in an effort to restore a destroyed Cybertron. Optimus Prime indicates that all life on Cybertron came from "The Cube." In the beginning, Optimus Prime and Megatron ruled Cybertron together. However, Megatron soon began to desire the power of the AllSpark. To counter Megatron, Optimus formed the Autobots, a militia of civilian Transformers sworn to protect the AllSpark. The wars between the Decepticons and Autobots eventually brought demise to their planet. Although the Autobots initially make a poor first impression with the authorities, the US government is eventually convinced by Sam Witwicky that they are allies against the true threat of the Decepticons and cooperate to help them in the battle to keep the AllSpark away from the enemy. During the final battle, all the Decepticons are destroyed, except for Starscream, Barricade and Scorponok, but the Autobots lose one of their members, Jazz. Optimus Prime decides to make Earth their new home, promising to help the humans rid Earth of the remaining Decepticons.
The surviving Autobots, as well as newer arrivals, serve as part of a top secret joint USA-UK military strike force codenamed NEST, which is dedicated to hunting and destroying Decepticons around the world. In this organization, Major William Lennox and Optimus Prime share field command of the human military personnel and the Autobot members respectively. The only exception to this assignment is Bumblebee who stays with the Witwickys as their bodyguard. Although NEST has a productive history dealing with the Decepticons, a successful mission in Shanghai, which caused excessive collateral damage, drew criticism from the team's government superior American National Security Advisor Galloway. He further suggests that since the primary Decepticon goal, gaining the remaining portions of the All Spark, is likely out of reach, the Autobots should leave the planet to draw their war with their enemy away. This conclusion is completely discredited when the Decepticons reappear in force to both steal that item and successfully revive Megatron. Furthermore, their execution of their superior's (the Fallen) plan to destroy the Sun reveals that numerous Decepticons are present on Earth, which more than justifies the Autobots' participation in National Defense affairs, especially since the enemy leaders, Megatron and Starscream, escape upon their plan's defeat.

After the battle in Egypt, the Autobots assist the US military in preventing conflicts around the globe. During a mission to Chernobyl to investigate suspected Alien technology, Optimus Prime finds a fuel cell from the Ark, discovering it had survived its journey from Cybertron. The Autobots are attacked by Shockwave who manages to escape. After learning of the top-secret mission to the moon, the Autobots travel there to explore the Ark. There they discover a comatose Sentinel Prime — former Autobot leader — and his creation, The Pillars, a means of establishing a Space Bridge between two points to teleport matter. After returning to Earth, Optimus uses the energy of his Matrix of Leadership to revive Sentinel Prime.
Soon after Sentinel is revieved, Sam recieves information on the Ark from a co-worker, who is killed by a Decepticon, Laserbeak. Sam contacts retired Seymour Simmons, and together they realize that Megatron and the Decepticons are murdering people connected to the American and Russian space missions to the Ark. They locate two surviving Russian cosmonauts who reveal satellite photos of hundreds of Pillars being stockpiled on the moon. Sam realizes that the Decepticons raided the Ark long before the Autobots mission and intentionally left Sentinel and five Pillars behind to lure the Autobots into a trap - Sentinel being key to activating the Pillars and the Decepticons lacking the means to revive him. The Autobots rush to return Sentinel to their base for protection but Sentinel betrays them and kills Ironhide, revealing he had made a deal with the Decepticons to ensure the survival of the Cybertronian race.
Sentinel uses the Pillars to transport hundreds of concealed Decepticons from the moon to Earth after he joins Megatron and the other Decepticons. The Autobots are exiled from Earth at the demand of the Decepticons to avoid war but as their ship leaves Earth it is destroyed by Starscream, seemingly killing the Autobots. The majority of the bonded are taken by the government, but Sam manages to keep out of it. The Decepticons, led by Megatron and Sentinel, seize Chicago as their agents place Pillars around the world. It is revealed that the Decepticons plan to transport their homeworld, Cybertron, to the Milky Way Galaxy to use Earth's resources and enslave the human race to help rebuild. Sam teams with Robert Epps to go into Chicago and save Carly, but they are nearly killed by Decepticon forces before the Autobots intervene; revealing they concealed themselves during the launch of their ship to convince the Decepticons they were destroyed.
Working together, the Autobots and human soldiers manage to rescue Carly and destroy Soundwave, Barricade, Starscream and Shockwave with Optimus using Shockwave's arm-cannon to blast the Control Pillar, disabling the Space Bridge. Bumblebee and Ratchet then destroy the Control Pillar, permanently disabling the Bridge and causing the partially transported Cybertron to implode. Optimus and Sentinel fight while Carly convinces Megatron that he will be replaced as leader of the Decepticons by Sentinel. Sentinel severs Optimus' right-arm and prepares to execute him when Megatron intervenes, incapacitating Sentinel. Optimus attacks Megatron, decapitating and killing him. Sentinel pleads for his life but Optimus executes him. With the Decepticons defeated, Carly and Sam are reunited and the Autobots accept that with Cybertron gone, Earth is now their home.
After the battle of Chicago, and the pillars were destroyed, the remaining Decepticons on Earth went into hiding around the world. Now, 2 months later, it's up to the Autobots to track them down and destroy them. What makes their job even harder is the suspicion and even hatred that the human race harbors for them now after the battle for Chicago. It's up to the Autobots, and their bonded, to help restore Chicago, and their alliance with the human race.
